Alphinaud manages to smile despite Emet-Selch's words. He knew that he was rather prickly at the best of times and apparently this particular Emet does not have fond memories of him. If he has any memories of him at all. He bows slightly and glances up at him with his usual air of politeness - and maybe a bit of fondness, too. Even if they were enemies, he thinks he understands him in a way. Maybe even a little better now, at the end of all of it.
